It seems as if that the newer Box Art Legendary Pokémon are now starting to become opposites sides of each other. This intrigues me about what could happen in the future about what each one could represent and what they could be based off of in designs. You guys got any ideas?

I really want for their to be opposing sides of Justice and Chaos, or Hope and Despair.

For designs of the Pokémon, they could be based off a Dove for Justice, Wolf for Chaos, Rhino for Hope, and Frog for Despair.

I saw this video recently about Australia being a Pokémon region and when the narrator brought up the regional legendaries, he had some interesting ideas. He suggested a lyrebird to represent emotions and a serpent to represent logic. Although Mesprite is already a being of emotion, having a Pokémon that represents logic would be a great foil to such a Pokémon.

The video can be found here

The box art legends have pretty much been opposing forces for awhile yet, I think since the creation of differing legends actually. You just sometimes have to get creative with how they're opposite sides of each other. Time and Space are the two forces that make up the continuum and therefor they're opposite sides of the continuum. Land and Sea are the two major echo systems of Earth and thus are opposing forces in the sense a land animal generally can't live in the sea. In a sense they're opposing forces that make up something larger which is the balance they create by having both of them there and should one gain dominion over the other disaster ensues, like how when Kyogre or Groudon run amok and the entire environment changes for instance which is kind of why they choose such roles for the cover legends IMO. In that regard the trilogies are made into differing sides of the same coin as well be it ancient elements that create life (Fire/Water/Air(electricity since there isn't really an air element since flying doesn't really count)) or the spectrums that govern actions (will/emotion/knowledge) As for what they're based off of the legends are all based off mythologies and usually elements of mythologies that bring about chaos by default. For instance the Behemoth and Leviathan are based on Hebrew legends as agents of chaos that could only be captured and stopped by a divine being, which in that case is Rayquaza which is Ziz.

By and by the opposite of Justice isn't really Chaos, Order is the opposite of Chaos, Justice opposite would Corruption.

This is an interesting topic and I think it has some potential! Sides like Darkness and Light (yes, Xerneas and Yveltal, but I want to see something MORE), Nature and Electronics/Urban, Heat and Cold, that could be cool. Designs? I'd do a dragon and a unicorn, a woman (Gaia reference) and a machine, and a crocodile and a snow leopard or something. Maybe for Darkness they could draw upon different gods of death? I would TOTALLY go for a Hades-inspired 'Mon.
Random thought: Would Corruption draw inspiration from Gumshoos?

They don't really just pick random things for the legends Xerneas was chosen due to the stags around the World Tree meanwhile Yveltal is based of the blind eagle that resides a top the World Tree, two guardians of the realms the realm of mortals and the realm of the Aesir. With Zygarde being distinctly serpent like possibly a reference to Jormungandr the World Serpent though the trilogy of is a representation of Creation, Destruction and Preservation which lends basis that their "powers" if you will are based on Hinduism rather than Norse mythology though why they chose to represent them how they did are too distinctly Norse to not be IMO which lends a precedent that they can merge the trilogies with other mythos from appearance and abilities. Pretty sure they're avoid the big mythologies for reasons that the gods are mostly human form plus mythologies like Greek or Egyptian have principal deities sure, but there are so many supporting deities it's not nearly cut and dry to just say Hades and Zeus plus the cover legends are all from the same religion/belief system so judging by past trends. With that said you could say that Egyptian has already been represented with Mew and Mewtwo which are distinctly cat-like which are the guardians of the underworld in Egyptian mythology. Hades isn't the god of Darkness and there are most certainly gods of darkness for Greek it's Erebus for instance and he's a primordial deity that doesn't exactly fit with Zeus, Poseidon and Hades and before bringing up using the principal deities there are 5 beings born of Chaos that form the basis of Greek mythology. Gaia is the Greek goddes of the Earth and there in lies another issue they already did elements of the Earth with Kyogre and Groudon. Then they even did the old end of days sorts with the Omega and Alpha forms with the whole the world being created first with water and then the world by that account ends in fire thus why Kyogre is the Alpha and Groudon the Omega.

I would love to see more about direct element rivalries. A lot are about opposite ideals but seeing opposing types that aren't super effective or even types that don't effect each other, that would be neat.

I think that having box art Legendaries that are one aspect of a bigger whole would be better than continuing on the premises that they have to be different.
