You want me to pick one? I'd have to go with Mavis from Fairy Tail. She's a fun character with a sad backstory that was worked out pretty well.
Really? I have to pick a number 1? That list is too big, but I'll state a few standouts: Rebecca from One Piece- For a long time, Nami was that for how she went from practically useless in combat to total bad*** (Kind of like a brave precursor to Usopp, right down to her relying on a tool he invented to win her battles) but Rebecca's easily the most interesting female in the series so far. Rika from Digimon Tamers- I know to most people, she's overrated, but she's easily one of the most well developed characters in the whole series. Yoko from Gurren Lagann- Before this show, fanservice characters rarely ever did a thing for me. Thankfully, Yoko is super likable and awesome, so her, um, questionable dress code and enormous, er... 'tracks of land' didn't distract too much. Holo from Spice and Wolf- I just really like her chemistry with Lawrence. She's adorable around him. Pearl Fey from Ace Attorney- Well, the first two games are officially anime, so I think this one counts. She was my favorite female from the games for her adorable personality and helpful nature (Plus while I'm not usually a fan of characters trying the main lead up with strangers, I think it's adorable when she fangirls over him and Maya) and I think the show nailed her pretty well.
My all time fav anime girl is Nanami Momozono from the anime Kamisama Kiss. She's super cute and the story is so fun. I recommend to watch this anime.
For me, it’d have to be either Asuka or Midori from Hibike! Euphonium. Asuka is gorgeous with a complex personality and very real and relatable personal issues, and Midori is tiny, adorable, and pure.

Hmm... most of the candidates for my #1 waifu are from games, and most female characters in animes I find to be incredibly samey and boring, falling solidly into like three clearly defined, labeled, and walled-off categories (the ditsy airhead, the shy girl who doesn't know she's cute, and the one who's always violently angry). But looking over a list of anime I've seen, I'm reminded of Hawkeye from Fullmetal Alchemist. She's just... really freaking cool. She avoids almost every generic-anime-girl trope (other than an obligatory almost-naked scene, but it was actually necessary to show her tattoo) to be a complete level-headed badass, who is smart, skilled, strong, and on top of all that is good looking too. Seriously, if Mustang didn't acknowledge how lucky he is to have her at his side, I would have a big problem with the entire show.
I think my first was Motoko Aoyama, from Love Hina. Unlike the main female lead, Motoko was honorable and grew into a strong woman, one worthy of being a female lead herself. My second was Hilde Schbeiker, from Mobile Suit: Gundam Wing. Another strong female, this time in a large cast of balanced male-to-female-leads (a rarity, even to this day) and all of them strong in their own way, she's a former soldier who left the military when Duo, who she had been fighting, convinced her that they both cared for their home, the space-station 'colonies', and that he was fighting to free them from the tyranny of the Earth-centric government. Though she only fights one more time, she provides Duo with a strong anchor that he had previously been missing in his life. Spoiler: ... Too bad Frozen Teardrop had to ruin everything in the AC timeline... My third is Misty, from the pre-Advanced seasons of Pokémon. At first she was a tempermental brat, but as she traveled around with Ash she began to mellow out while also helping to teach him lessons about Pokémon and life (and learning alongside him) that, had the regression that has been plaguing the series since she left, would have allowed both her and Ash to reach the fulfillment of their goals. And cement their budding romance (again, the age-regression ruined this, no matter how they tried to bypass this in XY/Z, as proven by their 'reunion' in Sun/Moon).
My second fav anime girl is Kazumi from Gokukoku-no-brynhildr. She's super cute and pretty. Avoid her pervertness for now. Also, I think her pink hair looks great on her. Gyah~ I seriously am a pink lover.
Machi from Hunter X Hunter is gorgeous, not to mention a total buttkicker. She's awesome Spoiler: Machi
(how have i not replied to this thread before??) i can't really choose though ;ww; sayaka and kyoko from madomagi come to mind because i remember loving them at some point of time. and kyoukai no kanata's mirai - she's adorable !!!
Cherry's third fav anime girl is Shirayuki from Akagami no Shirayuki-hime. She's cute and her red hair looks great on her. And, she's gorgeous too. Spoiler: Shirayuki

My fourth fav anime girl is from an anime I saw last month. Its called Momokuri and Yuki Kurihara, the main heroine, is superrrr duperrrr cuteeeee!!!! She's a stalker, but nevermind! WATCH THIS ANIME, YOU'LL ADORE IT!!!! Spoiler: Yuki (and her lover Shinya)
