A few classic bosses for you Phantom Ganon, The Legend of Zelda: Ocarina of Time--once you lure him out of the paintings, batting a ball of energy back and forth is fun! Not so fun when you have to do it again against Ganondorf later. Tubba Blubba, Paper Mario 64--The way this entire fight is set up is really fun, and gives you an idea of just how powerful (and helpful) Bow (the lady ghost who becomes a party member at this end of this chapter) actually is Lava Piranha Plant, Paper Mario 64. Another example of showcasing how great a playable character (Sushie) is, but it helps that the story leading up to this fight is great too--and did I mention the Yoshis are just too cute in Paper Mario 64?
