What is, in your opinion, the most confusion area in any Pokémon game? It could be something like the Team Rocket Hideout from Gen I, or the Ice Path in Gen II.

By far, Lumiose City. No contest! Sure, some other areas have been a little confusing, but it took me ages of exploring to figure out all of Lumiose. In fact, I might have still not even explored all of it. The 3D angles, small alleyways that all look the same, and dozens of roads make it horribly bewildering for me. x . x

Ahhh. The ice path in crystal. I remember it well.

Most confusing part for me is that stretch of water in Hoenn that courses really fast. So if you miss getting an item you'll have to fly back to that log town and start again. :(

The Pokémon Mansion in Fire Red and Leafgreen was really confusing to me at first, because I had no idea how all the statues worked and how to maneuver around the whole place. It didn't help either that the place teemed with Koffings that just loved to use selfdestruct and wreck your team.

The Victory Road in D/P/PT tbh! I always got stuck in there. In fact I think my first run through I was in it for over 3 days. I was 7 years old then so I probably found it trickier than it really was. But it was still really hard!

I only remember having trouble with 'flash caves' because I never felt like using Flash xD But it still sucks to get stuck in a certain puzzle.

Ice path in gen II. I just didn't know how to move the boulders and it really annoyed me.

Trying to find Sootopolis City, haha. When I was younger, it was difficult to remember which dive spots to go in on which route, haha.

Definitely the Rocket hideout in Celadon City in Gen. I, along with the Silph Headquarters and Seafoam Islands. When I went through these places for the first time, it took me quite a long time to figure out where to go to get to the next part and so on.
