The Gyarados you encounter in the Lake of Rage is explained to be shiny because of forced evolution, making the Gyarados keep the colouring of a Magikarp. Of course this can't apply to all Pokémon, because the shiny palette doesn't always match the palette of the Pokémon's prevolution
Do you have any theories for shiny Pokémon, even if it only applies to one or a few?

Maybe the same reason a certain human being might be born with a special birth mark? Who knows. They were added for something to look at and to brag to your friends about if you caught one.

I agree with KK here, it's probably a genetic mutation within the Pokémon that causes them to become an unnatural colour.

Maybe they are failed experiments, or simple something changed at birth which can happen with real animals.
