See, that's the weird thing about plants in Pokémon - they're really plant-animal hybrids that really blur the lines between herbivore and carnivore.
I don't see a problem. According to more, it has just accepted the fruit as part of itself to make it easier to find. Though now that I think about it, there's some circular nutrient issues going on here..
Apparently it’s a popular snack for kids in Hoenn and I assume Spoiler USUM’s Dex entry for Tropius will say something about it as well. It also says the fruit is grown due to its love for it as well as a high sugar diet... I’m also mildly surprised that Getus hasn’t picked up on this thread

A few Pokédex entries mention people eating them as well so it's probably safe to do so, so why not? Knowing hoe gen 7 works though, USUMs Pokédex entry will probably have a really dark twist on that.
So is getting a banana from Tropius like milking a cow...? Is this a natural resource? Do they have Tropius farms? Are there Tropius vegans?
I think it was mentioned at some point that the taste varies depending on the food that Tropius eats. I think that only counts for other fruit, but could you imagine a pizza flavored banana? Edit: I didn't really answer the question. If they really were the banana equivalent of every flavor beans, that sounds like fun.
